Hell, even X2 got an R-rating originally because of the kitchen scene.
Wolverine is synonymous with blood, carnage and rage. Those are not PG-13 permitted themes.
Financially, less people would probably see Wolverine if it was R-rated. And may hinder the film from doing well and hinder the guarantee of future films. Wolverine isn't Watchmen.
