I don't think you can ever truly work out the best ever villain due to them all being different and bringing something unique to the screen. One thing I think is agreeable is TDK's Joker is among the group of most memorable villains in cinema, but that group is still a rather large one and difficult if not impossible to narrow down to find 'the greatest'. Anyone who says The Joker from TDK doesn't deserve his place at that table is looking for an argument. If you're talking superhero films it's not even a contest, it's basically Ledgers Joker, huge gap until Nicholson's Joker with the rest fighting it out for Bronze.
There are a TON of superhero villians I prefer to Nicholson's Joker. To say Nicholson is the second best comic book movie villian is crazy. '89 Joker isn't in my top 10 for comic book villians.
