Have them show the distance being far, between Clark and Jonathan when the tornado takes him. I'd ultimately prefer indecision and fear combining to make Clark too late/slow to save him.
Take out the Superman/Lois kiss. Have then together same scene but have Superman look around distraught. Have him say something that shows his sadness and possible guilt at helping cause the devastation. Only then (if you have to) have them kiss.
Take out the coughing at the world engine. Or at least so it properly. Shorten the fight against the self defense nanotechnology squid.
Have him smother Zod's eyes as he snaps his neck; that heat vision flame has to go somewhere when Zod's head is jerked around. Gets his hand burned for it.
Show there was a longish delay between end of battle and Daily Planet entrance, partly by him waiting for his hand to heal (for example - something to show they're a little more upbeat because it's been a while)
All of these suggestions would vastly improve the film.

Or at least not make it look so easy for Clark to have walked like 10 feet to his dad and helped him back to the overpass. At the very least, they should have made it impossible for Clark to reach his dad in time without his powers. Forget it, Clark not saving his dad with or without his powers just pisses me off so yeah that whole concept needs to go.
Superman tackling Zod recklessly right into town, leaving Martha behind with a bunch of kryptonians who very easily could have killed her if they'd thought of it.
I agree on saving the kiss for the next movie, and replacing that with Superman and Lois looking around in horror at the destruction. And have Superman using his xray vision or superhearing to look for survivors. And show him help rebuild Metropolis.
Show the city being evacuated when Zod's ship appears above it and before the world engine ray starts destroying it. Not everyone would leave, so people would be in danger, but the implied body count would be a lot less.
Show Superman actually being hurt or close to defeat. Show him using his brains to come back from defeat. Show him using his brains for anything.
As would these. Particularly the bolded portions. The entire film moved way too fast. There was no room to breathe and subsequently, we are given no reason to cheer for or care about any of these characters.
