I think after some thought we should put characters In Avengers like this

Captain America(But with costume more like Ultimate but a bit closer here than In SOlo film)
Iron Man
Thor
The Hulk
Loki(although changes were made to his story In films)
Maria Hill

Ultimate

Tony Stark(while In solo film his origin was updated version of 616 origin)
Black Widow(although there are some similarties to 616 version)
Nick Fury
hawkeye(with sacrism of 616 version.Him being controlled by Loki was likely Joss Whedon's nodd to 616 version)

Other

Hulk TV series-Bruce Banner(Mark Ruffalo's Banner was basiclly updated version of Bill Bixby's David Banner with origin In solo film cross between TV
and Ultimate origins)

Well MY guess is that even the Sif/Thor relationship is changing from the first Thor movie.
But yeah there should be some changes from the books and the movies, not to mention a combination from all the different time lines too.

IMO As far as the Avengers movie is concerned

-Banner(Modern super soldier program origin + the unassuming controlled transformation at the end felt a bit like the end of Ultimates 2 vol 2 )

Not really. The only distinct similarity is the lack of wings on the helmet. Any other similarities are both shared with the 616 version.

Let's also not forget that in the 616 universe Thanos' first appearances involved him coming to Earth seeking the Cosmic Cube. It's crazy how many comic storylines they've set up in these films so subtly.
