#4. The "Germlins" Connection to the Ktichenbots
#5. Fallen's staff is homage to The Stuff of Shadows form BIONICLE.
#6. Megatron's hurt eye is homage to Vilgex's hurt eye for BEN 10:Alien Force.

[Transformers Homages/References]:
#1. Sam Mentions "Sential Prime" during his Mental Breakdown.
#2. Mikaela's Dog is nicknamed "Bones", a reference to the Decepticon Bonecursher (and the Bulldog insignia on his vehicle mode) from Transformers (2007).
#3. The Dynasty Primes are explorers of other Planets (in search of Energon). I'm pretty sure this is normal in all Transformers continuities, but it just screamed "Beast Wars reference" to me.
#4. Optimus Prime combines with Jetfire, a Homage to their "Combiner Mode" in Transformers Armada.
#5. Alice the "Pretender".
#6. The Sharkicon Kitchenbot.
#7. Optimus Prime seemingly looses all the color "in" his body when he killed; a Reference to his death in 1986 Movie, Transformers: The Movie.
