Well, we have now seen Thor in action so we have some idea of how powerful both movie versions of the characters are...they have said they will fight in Avengers...so who do you think would win?
Now typically Thor in the books gets shafted by the writers (he should beat the Hulk...I'm a Hulk fan and I know that), but in Thor's movie we saw him fight using brains as well as brawn, something he tends to leave at home when fighting the Hulk in the books.
For me movie Hulk seems a lot stronger physically (though we didn't really see movie Thor doing that much without the hammer beyond tossing that big table) however the hammer and the skills/abilities we have seen that come with it (Frost Giants battle, Destroyer and a very simple but clever use against Loki) should give him the edge.
How they handle the face off in the Avengers film....Would like it if they do make Hulk clearly the stronger, and Thor does use his skills to level it up or overcome the Hulk. Though they may well leave it vague with no clear winner (fight gets broken up or someone else joins in to help end it).
