They haven't been mentioned since The Phantom Menace. I wouldn't worry about them.

Of all of the things in the prequels, this has to be the worse. Not only that, I got the sense Lucas quietly dropped them after the fan reaction just like how Jar Jar's role slowly evaporated with each film.

If they can salvage anything for the story, I could be ok with it. Maybe. But it could be just as well they ignore it.

Yuck. Ignore it. And why skip 4 movies (the OT) only to mention it again? Chronologically it's lame.

Seriously this is the one major black eye of the series to me.

They don't bother me, but no, don't mention them. They're associated with the bad side of the PT (waiting for "there's a good side of the PT?" posts) and they didn't add anything absolutely essential to the mythos, so it makes no sense.

I don't see the point in it. I can see if they use it as some sort of measuring device like in TPM but just as a quick mention while testing potential students for Jedi and never again. I''m perfectly fine if it's never mentioned again though.

Not only is the concept of midicholrians unnecessary, but the way their explanation is introduced into the movie has to be one of the single clunkiest pieces of dialogue I've ever heard. There had to have been a better way than to have Anakin just ask, "Say, I've been wondering, what are midichlorians?" out of the blue

Although the midiclorians aren't popular, they did explain a lot. They weren't the force. The force is still the mysterious "Force" it always had been. Many just misinterpreted what Lucas was doing. What he was doing was explaining why certain beings were stronger with the force than others. For instance, why was Luke able to use the force, but not Han? It wasn't training. How did it run in the family? Midiclorians are genetic, according to Lucas. The Force was attracted to them. Those with more midiclorians were stronger. It actually was a necessary explanation, so they could explain why the Jedi would seek out certain younglings, instead of just anyone. Anakin was conceived by the Force and had one of the highest counts, since Yoda. That's why he was so feared by the Jedi or seen as the chosen one. I'm glad Lucas brought them up. Not just anyone out there could use the Force. They needed to have a certain count.

This was already obvious in the Old Trilogy. "The Force is strong in my family." It didn't need some stupid scientific explanation.

Midichlorians are mentioned in the Yoda arc (the final few epiosdes) of The Clone Wars TV series just released on Netflix. Filoni credits Lucas a lot for these eps.

Not in the obtuse way that the prequels handled it. It'll be indirect and probably won't be mentioned by name. Again, the Midichlorians were a poor plot device when Lucas could've handled Anakin's powers more..mystical. Just by feeling and emotions. Keep it simple.

It really depends on the story IMO. Personally I don't mind them though, I actually like getting into the mythology of the Force.
