They 'teleport' through a phone line, and can obviously carry weapons with them, like wearing clothes, so they can enter the Matrix quite stealthily, if they had approached the building in a helicopter the mission would have been a mess, the agents would have seen the copter coming a mile off.
You can look at it several ways....the comedian/actor gets paranoid that they are just being asked to do it so the South Park guys can have a laugh at his expense, and talk about it at the pub, or on chatshows, or that it becomes a story that catches on 'South Park makes a chicken out of Seinfled.' or whatever.
Or, you can look at it like... the big star actually asked to come on the show, feeling they were such a big name they would be only too happy to accomadate him, so the South Park guys think 'Eh, if he really likes the show that much, he would be willing to play a chicken, let's see how far his fandom/sense of humour goes, or whether it's a bit of an ego trip for him to get in on our party.'
Clooney played a gay dog, so there is precedence to a big star coming in to do a daft role where their voice would be unrecognisable.
Even so, the fact Clooney was going to play a gay dog got press, so the Seinfeld chicken would have gotten some as well, probably moreso than if he were to do a usual type of guest appearance like the stars do on the Simpsons.

Except nothing they do before sealing the helicopter changes the conditions of their rescue--in fact, they make it worse by turning on the sprinkler system. Their whole escape plan still relies on the accuracy of a helicopter mounted chaingun to shoot around Morpheus while he makes a straight-line run away from three computer programs with guns, designed to kill free humans. The lobby fight is just (incredibly cool) action movie filler.
