I always wondered about that. The animation in the x-men episode as well as Along Came Spidey" and "A Firestar Is Born" had much better animation than the first couple seasons. Was it because they were made in Japan?

Yea, they used a japanese studio for these particular episodes. A lot of animation companies did this in the 80s (GI JOE, Transformers, Thundercats) actually they still do today. Most companies will use different studios for different episodes.
