SPOILERS THROUGH SEASON ONE

One of the most interesting things about X-Men 97 Season One is that they got to adapt storylines the original story never had a chance to get to. With the exception of the Genoshian Genocide, the storylines are drawn from the 90s or earlier. Even that story is also their adaptation of The Mutant Massacre. One of the coolest things was to see Operation Zero Tolerance done on screen. It's a story that has been largely overshadowed based on the era it came out, but would unquestionably have been done if the original Animated Series had continued. They also touched on The Magneto War where Magneto shuts down the Earth's electronics with a magnetic pulse and demands his own country.

Here are my thoughts of likely adaptations. Ironically, some of these came to mind even prior to the finale, but are more obvious now:

Adventures of Cyclops and Phoenix - They seem to be directly setting it up with the cliffhanger, but it makes sense if Season Two is Apocalypse focused.
The Twelve - I'd probably combine this story with the X-Factor part of Fall of the Mutants. Give Wolverine back his adamantium, bring Gambit back as Death, and have some good Apocalypse-related shenanigans.
Fall of the Mutants - The other half is the story with the Adversary. Maybe Lifedeath was enough for them, but this is still a possibility.
X-Cutioner's Song - With a focus on Cable and the possibility of introducing Stryfe, they could potentially do this story.
Onslaught - I hope they would wait until Season Three for this one since there aren't a lot of episodes and the season would make more sense with an Apocalypse focus.

Two interesting examples that arguably have been done in very different ways:
Age of Apocalypse - One Man's Worth seems to have some elements of the origin story for Age of Apocalypse. Arguably, there's room to do more, but I wanted to acknowledge that it's been touched upon.
The Legacy Virus - I had completely forgotten this story, but, while trying to remember the name of One Man's Worth, I saw there was an episode called Time Fugitives where Bishop teams up with the X-Men to stop an mutant plague that would cause anti-mutant hysteria. The episode was released in December 1993, so it would have been just at the start of the Legacy Virus. Arguably, there's room for more, but they at least touched on it.

I don't think they've touched on the X-Tinction Agenda or the Muir Island Saga. I don't see room for the first one now. I honestly can't recall if they mirrored it with some Shadow King stuff in the past. They're evacuated onto Muir Island, but I don't think there's a good opportunity to use this story. It could be fun, though. There's also non-crossover events to draw from, including stories outside of the main X-Book (if they do Muir Island, there's plenty of good Shadow King stories involving the New Mutants, for example). I also would love the Asgardian Wars adapted (Avengers: Earth's Mightiest Heroes adapted this story and did an excellent job). Just keep Storm in the role she had with Loki, but have X-Men fill out the remaining roles throughout the Nine Realms. It would be cool to see Loki on the show.

So what are your thoughts?

Onslaught seems inevitable at this point, but it will have to be very different than the comic version.

Also with Apocalypse back, seems like they'd do some variation of The Twelve.

Any story they adapt will differ greatly than the comics. Case in point, Operation Zero Tolerance is what happened to the X-Men as a result of Onslaught, and the other heroes were believed dead.
