Justice League Unlimited would be #1 on my list.The fact that the show managed a serious tone and story with hundreds of people running around in colored tights is a complement in itself.It had such a great balance of characters and stories.I consider it one of a kind.

I would also put Batman The Animated Series,X-Men and the old JLA cartoons by Filmation up there.Check out the Filmation JLA clips on Youtube,cheesy but classic.

Why do people usually always over look Superman: TAS that show was the bases for alot of the good story arcs we had on Justice League and JLU. IMO that show is right up there with Batman: TAS.
