...is it possible it had something to do with the evolution of Kryptonians into the superbeings we know them as? The precursor to kryptonite, k-metal, had the power to take away Superman's abilities and give Kryptonian powers to humans. Similarly, the Russian Zod gained Kryptonian powers due to pre-natal exposure to kryptonite, but only when exposed to red sunlight rather than yellow. Then there are all the other powersets gained from kryptonite exposure on Smallville, and Parasite in Secret Origin gained his leeching powers from exposure to a kryptonite-derived chemical.

I want to think that kryptonite (in all forms) does have mutagenic properties, especially red-K. Green-K seems to weaken and kill Kryptonians and cause cancer in humans. We all know what the other forms of Kryptonite can do to Kryptonians, but my biggest beef is why does it not have any effect on humans. To me if it is powerful enough to either kill or alter a Kyptonian super being's abilities/dna, it should basically kill anything else on contact.

Well as you said, it does. It causes cancer after prolonged exposure, and at times even gives humans powers. But I think the idea of kryptonite in it's original form makes some sense. Some people are immune to things that are lethal to others, and so there must be a trait that Kryptonians have that leaves them vulnerable to kryptonite that humans don't have.
