Difference between x3 in box set and single dvd?

I think the difference is that both X-Men and X2 came with two discs and the trilogy box set just contains the one disc of each movie.

LOL, true. There is so much confusion about that though. When I was at Walmart there was a couple asking the lady about why there's so many different versions. Since it was Walmart, they had four versions of the dvd (trilogy set included). It can get pretty confusing for those not 'in the know'

It's all random. You'll at least get 10 deleted scenes, 3 alternative endings, easter eggs, and commentaries. Make sure to inspect your trilogy pack, though. A couple people emailed me saying their trilogy pack didn't even have X3 in it, lol. It had X1, and two X2 DVDs This isn't a widespread problem though. Most of them are a-ok!
