Commanders of the military, whose role as guardian of Turkey's secular system has been eroded by European Union-backed reforms, have already warned of a "serious situation" after an emergency meeting to discuss the investigation.

The army acts as a separate branch and in many cases are a check. The government are now trying to get rid of those not loyal. If the Islamist agenda is true (article), this could very well kick the full blown cultivation of Islamic terrorism over there.

Turkey was never going to get approved anyways. France and Germany, the EU's most powerful members vehemently oppose Turkish membership. And as long as Turkey continues its policies in Cyprus it will never obtain EU membership.
