He didn't seem to know about Thor, based on the fact that when he saw him he said, "And now there's that guy." And didn't he try to blast him when he got on the plane? If he knew that Thor was an ally, he wouldn't have attacked him so quickly. With "And now there's that guy," he was just lamenting that they now have to deal with Thor. Just because he called him "that guy" doesn't mean he didn't know who he was. It was just because it was his first encounter with him.
I only saw the Destroyer in that clip he pulled up. Not to say that Thor wasn't in there. Well, he only had a couple of conversations with Coulson, where it was established that SHIELD could consider him an ally. I'm sure they learned a lot more from Jane Foster and Selvig after the events of the film since they were both working with/for SHIELD at the end of the movie.Yeah you're right.
