It is set in the present day after Endgame. Carol's made a name for herself across the universe. Everyone knows and reveres her. The Skrulls are doing much better now and the Kree are losing power. However, it's starting to hit Carol that everyone she knows is growing older while she stays the same. Fury is now more of a cynic. Maria is now an older woman. Maybe have Monica feel somewhat resentful towards Carol for leaving Earth for so long. Maria ends up a part of SWORD.

On Earth, Carol learns that the Kree have been kidnapping people to run experiments on them, hoping to replicate the process that gave Carol her powers. The victims are given various powers and are conditioned to serve the Kree, their memories being washed just like Carol. One of the people kidnapped is a young girl named Kamala Khan, a young superhero fan who was given powers by the Kree, but was saved by Carol before she could be brainwashed. Seeing as how Kamala could point them in the direction of what the Kree are planning, Carol brings her along to stop them.

We have Carol, Kamala, the Skrulls, and the agents of Fury's new agency S.W.O.R.D. (hopefully including Abigail Brand) going after the Kree, who are now being led by an even crazier Supreme Intelligence (Annette Bening) and Yon-Rogg (Jude Law).

Yon in this movie should feel like he's going down a slippery slope, growing more unhinged and emotional as he's conflicted between wanting to kill Carol and wanting to bring her back and wipe her memory again. He's also conflicted over following the Supreme Intelligence, who's now less interested in Kree values and more interested in killing Carol and the Skrulls, and following the Kree way of honor. He even begins testing the experiments on himself, turning him into a super-soldier known as Magnitron (this part I feel will definitely be in a sequel, Yon getting powers because he wants to be on-par, if not stronger than Carol).

Over the course of the movie, Carol and Kamala bond, with Carol admiring the girl's youth and conviction to being a hero and Kamala starting to see Carol more as a human than a god-like figure. You can also have it so that Carol sees a bit of Monica in Kamala.

We also see Carol interacting with present-day Fury, which can be either played for comedy or drama. Either we see the hardened Fury show a more soft side around Captain Marvel or we see Carol be further reminded of how much time has passed.

At first, it seems like the Kree are the typical villains, but over the course of the film, Kamala notices how, whenever they go to protect a new planet from the Kree, the Skrulls look as though they're making deals with the natives. They also notice how the Kree seem more desperate, with their tactics showing less of the honor they prattle on about. Something is wrong. At first, Carol denies that there's more going on. She knows the Kree. She still harbors resentment towards Yon for what he did, but she's starting to see the young girl's point.

After a severe attack on the Skrulls leads to a heavy loss, Talos or another Skrull (maybe Veranke or Kl'rt) decides to strike a direct attack on Hala. Carol realizes that the Skrulls are now building their own empire with the plans to overthrow the Kree. Now that the Snap and Carol's presence have taken the Kree down a peg, the enemies of the Kree are driving Yon's people to extinction, getting revenge on their oppressors. This makes the war more like the comics, more morally grey on both sides, while at the same time making both sides somewhat sympathetic. The Skrulls want to be safe and desire a bit of vengeance, while the Kree want their power back and also want to be safe.

Some of the Skrulls decide to go through a similar procedure that the Kree are using, creating the Super-Skrulls.

Carol realizes that both sides need to be stopped before an all-out war breaks out, as she's aware that no matter which side wins, innocents will die. So she, Kamala, and Fury go out to stop the war from escalating. We see the Kree sending out some of their kidnapped, brainwashed victims to fight off the attack, one of them being an empowered Monica. This scene could not only show Carol fighting off enemies who can put up a relative fight to her, but it could also show her having to be more creative with her fighting style as she doesn't want anyone killed.

Through a speech almost reminiscent of Maria's speech to Carol in the first movie about who she really is, Carol is able to reach through to Monica and the two team up to fight off against the two threats. We see Kamala start using her powers more effectively. Fury and his team showing their capabilities. We see Yon-Rogg and Carol fighting off against one another, with Carol trying to convince him to stop this before everyone gets killed. She still hates his guts, but she knows that not all Kree are evil and doesn't want any more blood spilled.

By the end, the war is halted but both sides now against Carol. She promises the Skrulls that she will not tell the Kree where they're hiding or let them be hurt, but they no longer view Carol as their hero, deciding to leave S.W.O.R.D. and go off on their own. The Kree now view Carol with slightly more respect, but she's still their enemy and Yon still harbors anger towards Marvel. After the war, Yon makes the decision to destroy the Supreme Intelligence once and for all, claiming the role of ruler of the Kree for himself.

By the end, Carol sacrifices staying on Earth in order to protect space, but she trusts Kamala to guard the Earth. If the girl needs help, Carol will be right there. She also quickly notes that, unlike with the pager in the first and how she told Fury to only call for emergencies, Carol tells Kamala not to hesitate if she needs anything. Alongside Monica, Carol goes off to figure out their next step to protecting the galaxy.

Mid-Credits: Skrulls decide to infiltrate Earth in order to strengthen their ranks, hinting at a version of Secret Invasion.

Post-Credits: Back at her house in New Jersey, Kamala is given a gift by Maria, who was told by Carol that the gift would help Kamala in case she was in any trouble. The gift is a small cage. Kamala opens it up and finds Goose the Flerken, immediately cooing over it and calling it the cutest thing in the world. (Consider this the movie’s version of the Kamala/Lockjaw friendship from the comics if they decide not to bring back the Inhumans in the future).
