I can't pick just one. My favorites are Monday, Quagmire, Unusual Suspects, Musings of a Cigarette Smoking Man, Humbug, Small Potatoes, Dreamland (parts I and II), Squeeze, Tooms, The Postmodern Prometheus, Arcadia, Sunshine Days, First Person Shooter, X-Cops, Je Souhaite, War of the Coprophages, How the Ghosts Stole Christmas, Home and Chinga.

Home, easily. Creepiest episode of the X-Files ever.
 
I'm watching the x-files for the first time. I'm at season 7 right now with The Unnatural being my fave.
 
Squeeze! i remeber thinking WOAH!!!! when i first saw that
 
i think it was called "the HOst" the one with the fluke in the guys stomach - which grew into a person sized sea monster...

The first three seasons had sooo many good episodes though.

The shadow one is Soft Light and the time machine episode is Synchrony (although there wasn't really a time machine, per se).

There are so many good ones. While I enjoyed the continuing story arcs, I really loved the "monster of the week" eps. Some notable ones were:

-Squeeze
-The Host
-Hungry (I think? The one where the guy at the burger joint eats ppl's brains)
-Home (good old-fashioned freak show at its best, which reminds me...)

Other solid ones:
-Humbug
-Bones
-Our Town

Many more. The one ep that always sticks out in my mind tho is Grotesque--Kurtwood Smith is just excellent as Mulder's former mentor. The idea of entering the mouth of madness is a great concept they explored. This one is just creepy, and I love it.

To sum up, everything from seasons 1-7 or so were solid overall. After Mulder's departure, I found the ep content got sketchier.
 
They really need to bring this series back...maybe new cast.
 
The Mythology DVDs were on sale for $8 so I picked up Black Oil and Colonization. It was my favourite show in the 90s it was the one couldn't miss show. Fridays or Sundays. Seasons 1-5 were amazing and the show should've ended after season 7 but like any show Fox doesn't cancel they'll mine every dollar they can get from it.

The Vancouver/Canadian feel to it was greatly missed in the last four seasons.

They really need to bring this series back...maybe new cast.

Well there is Fringe but that is dealing with [BLACKOUT]alternate universes[/BLACKOUT] not aliens.

I'm sure at some point it will get rebooted as a TV series. Probably couldn't focus on an alien conspiracy but some sort of other conspiracy involving the government and the paranormal. While aliens are always intriguing maybe something else could be done.
 
There's a few that stick out, but I'm sure I've forgotten many.

Clyde Bruckman's Final Repose (Peter Boyle, great writing/direction)
Squeeze/Toombs (Great character, creepy scenes)
Musings of a Cigarette Smoking Man (Was always a fan of CSM)
The Erlenmeyer Flask (Sealed the show as a favorite)
