The idea I had for how MCU can approach an X Men film

Mutants have always existed before but in very limited quantities, and could generally only be activated by an outside source. Charles Xavier, Magneto, Scarlet Witch, Quicksilver and a handful of others would be the prime examples of mutants that existed prior to the movie. However, after the events of Avengers: Endgame, with the cosmic and possibly reality-altering effects of said movie, the dormant genes of the public around the world are activated. Thus creating mutants, and paranoia relating to superpowered beings everywhere and thus racism that's not universal but more like a mixed reaction fitting of the current times, and causes a big political scare.

The present story picks up like 2 years after Endgame, where Charles Xavier opens the Xavier's School of Gifted Youngsters in Westchester, New York. It also serves as the base of operations for the mutant superhero team, the X-Men. It's established the founders will be in this film: Jean Grey, Iceman, Beast, Cyclops and Angel (to satisfy those who say the founders must be the original 5 without the need to actually use them as the stars) and have since expanded to include different members.

The opening starts with the X-Men duking it out with a comics-accurate Juggernaut, who is very much not a mutant here like the source, making a reference to Cyttorak. They subdue and beat him but barely but one member, Beast, gets injured in the fight and has to recover. This leads to one aspiring student at the academy, Kitty Pryde, to join in his place. The other members think of her as a kid, because she kinda is one, but she aspires to look out for the others over a hatred towards racism.

The main enemies of the movie is Weapon X, led by William Stryker, who sends Sentinels to attack and capture mutants for experimentation. The X-Men keep getting in the way, and eventually it becomes an all-out attack as they capture and invade the school in a manner similar to X2 (2003). This causes the remaining members to join together, while also hiding away the remaining students. This team consists of Iceman, Colossus, Storm, Cyclops and Kitty Pryde. With few resources and members, they must overcome the odds to stop Weapon X's plan of exterminating and or enslaving mutantkind.

Throughout the movie, Kitty struggles with the use of her powers, and coming to terms with herself as a superhero, while Iceman in particular acts like a bigger brother to her. Very coming-of-age like. It has an overall lighthearted feel, more comic book-like and does a familiar story without the need for the "realism" the Fox series aspired for. In the end, William Stryker is apprehended and made to pay for the crimes he committed against mutants, though possibly setting up his escape and return later.

The end of the movie has Nick Fury (Samuel L Jackson) approaching the school, saying S.H.I.E.L.D. wishes to ally humans and mutants, and their organizations together, giving the X-Men resources and missions. Xavier says they'll consider it with the implication that he accepts.

Then it closes with the X-Men welcoming new students to the school, saying that the future of Earth depends on them. These include cameo appearances by more recent and obscure characters like Armor, Pixie, Anole, Rockslide, Blindfold and others.

Post-Credits Scene #1: Magneto breaks out of prison with several mutant villains, including Mystique, Pyro, Avalanche, Mastermind and Blob. He vows for mutant supremacy, and refers to the others as the "Brotherhood". Builds towards X2.

Post-Credits Scene #2: A small alien space pod crash-lands on Earth. When the pod emerges, a certain small purple dragon emerges from the ship. Lockheed.
 
I've always liked the idea of saying mutants have always existed in small numbers throughout history. Like you said, Magneto, Xavier, Wolverine etc could easily have existed throughout the past 10 years of MCU.

Then post Endgame, there numbers increase (Could be due the the re snap, could just be natural evolution, doesn't need to be overly explained). I would have them scattered around the world and Xavier creates cerebro to track them down and form the X-men.

"But if they existed all this time, then why didn't they get involved in saving the world?!"

Well having powers doesn't automatically mean you want to jump into dangerous situations. I think there many plausible ways to explain the mutants absence int eh current MCU continuity. Storm in Africa, Gambit ins New Orleans, Wolverine could be literally anywhere in black ops missions.
