Endgame Avengers Hierachy

who was officially in charge? how was the order of battle? Did Rhodey's active duty military service mean anything to his overall leadership in the group? Was BW able to order Thor or SW in the field? Or was it more or less everyone did their thing?

does the film's portrayal differ from the comics hierarchy within the Avengers?
 
In Civil War and even before that there where different alliances inside the team. Civil War basically flushed them out. And we clearly got 2 teams while Thor, Hulk, Doctor Strange... where doing their own thing, even though Thor is naturally aligned with Cap and Banner with Stark. Let's look at the teams and how it changed in Infinity War. There where 2 "teams" to consider:

Earth Team: Captain America was leading Black Widow and Falcon. The trio saved Scarlet Witch and Vision so they naturally stay under Cap's wing. All of them met War Machine who also aligned with them. Banner joined too. At this point Cap is calling the shots when they head into Wakanda. There they meet the Winter Soldier whose alliances are known and Black Panther who has also sided with Cap, but at this moment and place he is more the king of Wakanda than anything else.

Titan Team: Iron Man and Spider-Man save Doctor Strange. Iron Man is now calling the shots because DS own his life to him and then Iron Man decides they should go to Titan. The trio meet up with the Guardians, Star Lord, Drax and Mantis who are doing their own thing. Iron Man sets the plan for the attack.

Wakanda Battle: Black Panther is the king of the land so he naturally has the highest position in the hierarchy. He has the knowledge of the land, the control over the armies and overall Wakandan defenses. Captain America is basically the second in command here having the oversight over his team. Cap's team all report to him and heed his advice. Otherwise and for the most part everyone is working together and doing their thing. Thor arrives with his own team, Rocket and Groot. Thor is on Cap's side too and by extention so are Rocket and Groot. When everyone faced against Thanos, Cap was the one taking the lead but there was no real plan to stop Thanos... For the most part everyone was putting up the resistance they could. Thor was the only one with a plan of his own until he fails and is questioned by Cap.

Titan Battle: Everyone follows a plan that seems to have been delineated by Iron Man with the help of Star Lord's idea. Nebula arrives with the intent of getting revenge, she's working solo...
 
Long story short i would say that the hierarchy stands like this at this point in time.
Captain America is the moral core of the team and the one better adapt to take the lead. He's the natural leader of the Avengers.
 
Cap might be president and CEO but Tony was Chairman of the Board.
 
Of the surviving Avengers on Earth all willingly followed Captain Rogers this far. Even if Cap's we don't trade lives policy was disastrous all should still follow him. After all Thanos just would have gone back further in time to get that stone.

Colonel Rhodes also followed Agent Romanoff as the end of Age of Ultron was the only time we saw anything like a chain of command. On the other hand Rhody is also the US government's official face on the Avengers. Then again to everybody but Cap and Black Widow Rhody is Stark's friend piloting one of his old suits. . All of them but Bruce Banner/Hulk have military/para military (Red Room, SHIELD) training. So basically if Cap falls it would depend upon the situation for one to step up away from his own individual fight and say follow me
