Matt wanted the case when he realized he could gain valuable info from it. ..I'm pretty sure this violates some lawyer ethic.
As much as a young Matt might want to defend only innocents, it makes little sense for that to not last. The firm needs money, and there are also rules to force lawyers to take cases if a judge gets irritated at them.
They didn't touch it in the show so far, but one way that Nelson and Murdoch could be paying some bills is by serving as public defenders. I don't know how it actually works in NYC in real life, but in at least some places in the US, public defenders are third party attorneys paid for by the state. The pay is crap, but I imagine it'd serve fine as the inglorious work Matt and Foggy do between episodes that keeps the lights on.
