At the end of season 2 Mama Petrelli was seen on the phone with someone stating that there was no choice but to shoot Nathan and that this has opened Pandora's Box. Yet in the season 3 premiere it's been shown that Future Peter was the one who shot Nathan and apparently Angela is unaware of this, so who could she have been talking to on the phone cause it damn sure as hell wasn't Peter.

She wasnt unaware of it. She knew the second she saw Peter that: a. It wasnt Peter (at least not the present Peter) and b. that he was the one who shot Nathan. She dreamed that he would shoot his brother. I assume the pandora's box that she was speaking of ties into her butterfly effect theory.

Yea he did. Angela was watching the news of Nathan getting shot, which was by Future Peter. The season 3 opening just went back a lil bit to show us who was the shooter.
 
The writers were definitely implying that Mama P. knew about and had something to do with the shooting. But, they seemed to have backed down when they thought it out and wrote the new season so they just dropped it.
 
I've decided against trying to make sense of that scene. Remember that they had to change things because of the strike. I wouldn't be surprised if they were thinking one thing when they wrote that scene, but then in the intervening time between season 2 & 3 they decided more firmly on a direction that made that scene with Angela make little sense. The writers were actually asked about this in one of the Behind the Eclipse interviews. Here's there non-answer:
Q: “Will we ever find out who Angela was talking to on the phone at the end of Season Two?”
A: Yeah. She was talking to the AMTP trying to settle the writers strike — but we all know how that turned out. Seemed they opened Pandora’s Box.
It's cheeky answers like that that make me suspect that will end up being a plothole. Maybe they'll come up with something later, but I won't hold my breath.
 
The ending was what they changed TO after they knew the Writer's Strike was happening... there's no reason for them to have created this plothole other than carelessness.

Then why was Future Peter surprised that Angela knew he wasn't Present Peter?
 
It's a plot hole. Period. There are bigger ones to be concerned about that a line of dialogue.
 
I've just realized that "Heroes" is home to dozens of plotholes. Like are they ever going to explain the whole Charles Devaeux dream sequence from season 1?

Jeph Loeb said that although they do have an explanation for the scene they can't deal with it unless the actor who plays Charles agrees to return.:o

Missing information doesn't make a plothole... conflicting information does.
