I think we saw the problem with your theory in Superman Returns. Singer had carte blanche on that and look what happened. It wasn't the worst thing ever made, but it certainly wasn't what it needed to be.
Happens. Not everything and everyone can succeed. I surely prefer such a scenario to execs sucking out creativity, vision and ambition out of these movies, making them cookie-cutter products.
On then, give people Guillermo Del Toro and Christopher Nolan creative freedom and then see what you'll get. Give Greg Weisman creative freedom, and see what you'll get: The Spectacular Spider-Man was an excellent show.
