Magneto and the gang would have won if it wasn't for the X-Men intervining.
I don't think much else would have happened to be honest. The source of the cure would've been destroyed, as would most traces of it. That was Magneto's goal in this movie.

Hmm...maybe Jean would have defeated Phoenix...and she would have returned to the X-men.
It's hardly to believe that Magneto would have won:P....poor guy...it's so bad being a villain in a super-hero movie...

No idea. Unless he came up with some random idea again like the machine in X1, then I've got no clue. As I said, destroying the cure was his biggest goal in this movie. And if he did then... yeah, he did it. Case closed.
