Wasn't just about every AoA character cooler than his/her 616 counterpart? I mean, seriously, for the most part. I'm only talking about the X-characters, not so much the FF/Avengers ones. Rather than put just about everything I type here in spoilers, here's my disclaimer. There are AoA spoilers in an AoA thread. ZOMG.
First and foremost, it might just be my general outlook on stuff, but a general truth of fiction: the bleak and dreary makes for cooler stuff than the happy-peachy-melodrama stuff. If it's not dark, it's boring - hey, I'd say that sums up the AoA vs. 616 in and of itself.

I freakin' love AoA Magneto. I don't think he was sleazy in the least, and I'd argue about him not caring about co-existence. There's an issue... is it the first Astonishing issue, or was it one of the Chronicles? - where he's fighting to save a human. And he obviously preached Xavier's dream and message to his troops, since Rogue's team was all about stopping Holocaust. He was clearly carrying demons regarding Xavier's death and sacrifice, though, and that's not a detriment to the character.
AoA Cyclops is proof enough that, apparently with writers of that time, the character can be golden sans Jean. Even if they tried to throw the two of them together. Even if they tried to stick the two of them together sorta-kinda. His backdrop with Logan was even cooler.
I thought the Logan/Wolvie/Weapon X redesign was neat. His four issues were also pretty neat, and were more than just "ladeeda, I'm the best there is at what I do, and what I do is stabbitystab." Current Wolverine would actually be cooler if he SAID "stabbitystab," I say.

AoA Havok was a whiny little brat, sure, but this being 1995 wasn't Havok still going through his baby brother syndrome? Wah wah wah, everyone loves my bigger brother more than me and he gets all the high-profile and cool gigs while I'm stuck leading these nutjobs in X-Factor. But we were supposed to dislike Havok, and it worked.
AoA Sinister: As menacing as 616 Sinister, I recall, as evil, as maniacal, as calculating... but with a slight heart of gold, which wasn't so much a heart of gold as it was "Holy Crappola, I work for Apocalypse and he's absolutely-scootin' nuts! I should kill him." Mmm, evil manipulation.
AoA Iceman: SO COOL. And it's all because things were so dark and hopeless!
AoA Blink: I'd never seen the 616 Blink before, so I thought she was a new character and what not. She was rad, and when the top came off the jar, showed she could hold her own. If only she were still written like that in Exiles.
AoA Sabretooth: I thought Sabes rocked so hard in the AoA. It was the whole reversal thing, I guess. He wasn't really any less homicidal in AoA, just a little less sociopathic/psychopathic and/or both, but he worked so well as a hero. I suppose the "heart of gold" thing goes there. The whole chain/Wildchild-leash was much appreciated, too.
AoA Apocalypse: It says a lot when Sabretooth can't stomach doing anymore of Apocalypse's work. AoA Apocalypse looked cool, brought his dogma forth to a huge level, and conquered - everything Apocalypse should be and do.
AoA Quicksilver: 616 Quicksilver has always pretty much rubbed me the wrong way, so seeing him as a leader who wasn't a schmuck was great.
AoA Storm: 616 Storm has always pretty much rubbed me the wrong way, so seeing her take a backseat and shut up about the Goddess and her stupid elemental mumbo-jumbo was great. I'm going to get such a crapstorm for this one.
AoA Banshee: So cool. And his costume kicked the green-and-yellow's butt.
AoA Colossus: His design was awesomely cool. Looked mega-menacing and brutal, and he wasn't a silly pacifist. Too bad he was a little bit of a nutjob when it came to his family.
Yeah... okay. I need to stop now.
