Not officially but they have heavily hinted at him.
It also makes good sense because each game has had a monsterous boss fight, and man-bat would make a great opponent.

In Arkham City he was displayed in the Museum by The Penguin. I hope we get see him again with Mark Hamill voicing him that would be pretty sweet. We could say Hamill was in Arkham Knight as we compete the trilogy.
