the part I dont understand is why the Joker showed up at the end and even though he'd been locked in Arkham the entire time, knew every detail of the situation, even things Batman didnt know...does Joker keep track of every 2 bit hood in Gotham or something?
The Joker didn't appear in City of Crime at all. He wasn't even involved in the storyline. Are you reading the same book?

City of Crime is one of the greatest stories about Batman recently. Greg Burgas explain it brillant in his article:

If the book needed that much over-analyzation to make the least bit of sense, it hardly classifies it as one of the greatest recent Batman stories.
