For me it has to be the death of Coulson in the avengers but honourable mention definitely goes to captain america's conversation with Peggy. It's so sad because you can see he has been dealing with her Alzheimer's quietly without telling anyone what the effect of that on his mental health has been as well as for poor peggy

Kidding aside, I will admit that Groot's death in Guardians of the Galaxy is pretty well done (even if it's a fake out), and I feel bad for Peter Quill in the first scene. But other than that, I wouldn't really qualify these films as having "sad" scenes. Which is again what makes Guardians so special since it's the silliest film from the studio, yet somehow still the most affecting.
