Here's the rundown of differences during the Script-To-Movie process.
Script: The Ghost Rider only appears at night.
Movie: The Ghost Rider can appear in broad daylight.
Script: Moreau reveals that "the Devil goes by many names". Johnny sold his soul to him as Mephistopholes, and now he's on Earth as Roark.
Movie: Roark is the Devil's human vessel, and the person to whom Johnny sold his soul.
Script: Johnny needs to spin a coin with an eagle in one side and a coyote in order to become Ghost Rider. The coyote side will always fall up, allowing Ghost Rider to emerge.
Movie: Zarathos emerges at will.
Script: There's no connection between Ghost Rider and Danny.
Movie: there is a connection between Johnny and Danny, which is why Johnny is initially able to locate Danny.
Script: Moreau offers to teach Johnny how to control his powers in exchange for his help, but Johnny declines, although he feels compelled to spin the coin and ends up becoming Ghost Rider and fighting Carrigan and his men.
Movie: Moreau offers to lift Johnny's curse, and Johnny accepts, using the connection to find and protect Danny.
Script: Johnny leaves Nadya behind at the construction site. She's found beaten by the police and taken to the same hospital Johnny goes to get medical treatment. It's her that recognizes him and asks for his help.

The rental store owner tries to trick him into paying extra, but Roark analyzes the contract and reprimands the store owner for trying to mislead him, saying "he's an specialist in contracts". He then has the man and his family eaten by coyotes.
Movie: Roark's first appearance is when he exits a train and, by phone, cuts off Danny's connection with Ghost Rider.
Script: There's a scene where Moreau is attacked by a pack of coyotes sent by Roark and fights them off with Johnny's help.
Movie: The scene is absent, and the coyote being Roark's symbol as a whole isn't present.
Script: There's a moment where Danny telekinetically flips Carrigan's SUV, forcing him to take shelter at the quarry.
Movie: The scene isn't present.
Script: Carrigan is mortally wounded by Ghost Rider and turned into Blackout almost immediatly after they leave, at which point he turns a damaged SUV into a his vehicle of choice.

Script: Zarathos is forcefully exorcised by Methodius through a magic mirror when Johnny tries to summon him to stop Methodius from killing Danny.
Movie: Moreau exorcises Zarathos per Johnny's wishes.
Script: After Danny is captured by Blackout, Moreau bonds Johnny and Zarathos again immediatly.
Movie: Johnny is forced to fight without his powers, and only bonds with Zarathos again with Danny's help.
Script: There's a scene where Blackout delivers Danny to Roark at an alley, and Danny is brainwashed into joining Roark. A group of teenagers passing by mistake this for Roark being a pedophile buying a child from Blackout and attempt to save Danny, only to be killed by Blackout.

Script: The Rite is performed at a church that turns into a satanic temple called The Eagle's Nest under the full blood moon, and only Roark and Blackout are present there.
Movie: The Rite is performed at an ancient temple and the place is filled with people who have sold their souls to Roark in the past.
Script: Blackout kills Nadya with his decay touch and throws Moreau off a cliff, but he survives by carving his sword on the side of the mountain and climbing back up.
Movie: Blackout kills Moreau with the decay touch and Nadya survives.
Script: Blackout forces Zarathos back inside Johnny's body and tries to kill him, but Johnny lures Blackout into the woods, where his decay aura destroy trees that sustain massive stone boulders. They fall, crushing Blackout.
Movie: Blackout is thrown on the road after fighting Ghost Rider and run over by Nadya.
Script: Danny breaks free of Roark's control due to his mother's sacrifice and jumpstarts Ghost Rider's powers. Ghost Rider then punches Roark inside a portal to Hell and closes it using his chain.
Movie: Danny jumpstarts Ghost Rider's powers before the final battle, and Johnny sends Roark plummeting back to Hell after crashing his car and swinging him around with his chain.
Script: A part of Roark's soul already transfered to Danny tries to kill Johnny and Moreau before Danny regains control, walks into the church and exorcises it.
Movie: Danny dies in the car crash and Johnny uses Zarathos' latent angelic powers to bring him back to life.
