This is just a big, big missed chance. They should have used the Fox Mainstream Xavier, and debunk the Logan 2017 future as an alternate universe.

There have always been women and men on the team. There have been X-teams that didn't even have any men on them at all. They were still the X-Men.

And Feige used the term mutants because the whole mutant related slate of characters encompasses a LOT more than just the X-Men by themselves. They could (not necessarily will) easily account for multiple super-team projects and a half dozen or more solo characters.

Mutants are mutants.
X-Men are X-Men.
Agents of Xavier.
They work for Xavier and his dream. In the movie, they are teachers, Xavier's bodyguards and members of a special strike force all rolled into one.

They don't have to ignore it. It's just another universe. My guess is they will designate that universe where all 13 of FOX's X-Men films take place in as 811.

These are the official designations:

Earth-10005 - Earth-assignation for the first seven X-Men films. Reality destroyed when Wolverine traveled back in time in order to prevent Mystique from killing Bolivar Trask.

Earth-TRN414 - Earth-10005's dystopian future averted. The new timeline of the three 2014-2019 X-Men movies, as well as "The New Mutants".

Earth-41633 - The two Deadpool movies.

Earth-17315 - "Logan". Alternate X-Men film universe, where mutantkind has become endangered by 2029.

Earth Unknown 1 - The (main) universe of "Legion".

Earth Unknown 2 - The universe of "The Gifted".

Earth-700029 - The universe of "Generation X" (television movie).

Earth-704509 - The universe of "Mutant X" (TV series).
