Doesn't Xavier have a falling out with Scott Summers and the X-Men during the Joss Whedon Astonishing X-Men storyline? Maybe he wasn't part of any existing mutant group for whatever reason at the time of the movie?
There have always been women and men on the team. There have been X-teams that didn't even have any men on them at all. They were still the X-Men.
And Feige used the term mutants because the whole mutant related slate of characters encompasses a LOT more than just the X-Men by themselves. They could (not necessarily will) easily account for multiple super-team projects and a half dozen or more solo characters.
They don't have to ignore it. It's just another universe. My guess is they will designate that universe where all 13 of FOX's X-Men films take place in as 811.
