The Wachowski's spent too much time dealing with the philosophical aspect of the film; that ruined its overall impact and arc. The first dealt with finding Neo. The next two dealt with Neo finding himself, his destiny, and how it affected everyone around him.

Watch "The Matrix DeZionized" or the "Hacked" versions of Reloaded and Revolutions. Much better! These prove that the Wachowskies clearly know less about what makes a good Matrix film than their fans.
