I read "Amazing Spider-Man Annual #5" today, which is about Peter stumbles upon a trunk which contains documents about his father being a double agent who died in a plane crash. He mentions that he has always wanted to know about them, and Aunt May says how secretive his father was.

Cavil is a bad actor, IMO. He'd ruin the Bond franchise as he's in the process of ruining the Superman AND Batman one.
I think they got the idea from both in general. I guess the question is which route are they going? Peter's parents being secret agents, or simply scientists who created "the suit" (aka cure for cancer).You should read Ultimate Spider-Man. Peter finds his father's briefcase and it's got scientific notes and whatnot in it. I don't know where exactly they got the idea from since both universes have Peter finding his father's briefcase.
