Caliban's place of business has been confirmed to be in Berlin, where Psylocke is recruited by Apocalypse. Definitely not connected to the X-Mansion.

I think it is supposed to be inspired by a Morlock Tunnel though...

In the Apocalypse trailer we see some interesting things concerning the sub-basement. We see a large functional Hanger room. Then we see an explosion that will clearly damage the rooms to some extent if not completely. Then we see all the characters dressed up in costumes in what appears to be the Danger Room. Which means we see the sub-basement rebuilt? Meaning time has passed. It will be interesting to see what Singer does with the ending.

They probably are intended to be the same thing, but there are quite a few differences. Not only in the equipment, but also the room itself (stairs in the back etc), and both were connected to the main hallway with different doors as seen in the movie.

Well according to the apocalypse trailer, they switched the med lab for the hanger. We can assume that renovation is occurring, and that rooms could be used for different things at different times. Especially across decades or after say an explosion.

I don't think they came up a list of room for the subbasement in the first place.

The only thing concrete to the subbasement's floor plan is that the Cerebro's always in the end of the hall.
