I don't think JMS had much regard for continuity, his run is a good example of a writer who wanted re-write continuity not accept it. I guess my biggest complaint is that JMS wasn't content to tell good Spider-Man stories (which he did with the MJ+PP reunion, May reveal, etc), he had to instead try and re-work/re-interpret/remake/redo so much of what made Spider-Man. That isn't someone who cares much for continuity.
You're seeing what you want to see. He was perfectly within bounds of continuity, with a couple of mess ups here and there, and stuff people LOVE to nitpick too much.
BND however is horrible continuity wise. DD and Spidey practically have no relationship at all.
