The Oracle , being a program who can see events on the future based on how things turn out in the present time , has seen that smith take over everyone in the matrix world.
She doesn't see everything though , only certain things. You see this when the oracle starts the "i see the darkness spreading "speech
Anyways smith takes over oracle and sees his pwnage over neo in the crater.
Neo finally realises at the end that he can't destroy smith from the outside and that it is his fate to balance everything out. Hence he needs to insert his code back into the system and thus needs to destroy smith from the inside.
Enter smith taking neo over , code that neo carriers is put back into the matrix and boom smith dies cause he's also fulfilled his purpose.

Notice that everything in the matrix is always in a greenish tint.
The happy sunrise consists of many different colors .
It's a symbolic meaning that the times have changed now. Not only that , but Sati ( the indian kid) is a being who is born without purpose and now can roam free within the matrix. She has special powers and so creates that happy sunrise.

3 The while neo lighting up thingie.
You really need to buy the ultimate matrix collection for this to get a full explanation as it's explained in the commentaries.
There are essentially 3 worlds presented in the movie.
The real world which is zion and everything outside the matrix , the matrix world and the "spirit world" which is what neo sees with the orange vision.
The real world represent the body , the matrix world the mind and the spirit world presents the spirit. And all of them need to be combined .
At the start of the first matrix movie everything is seen to be seperate and at when neo finally is attached to Deus Ex Machina he himself links everything back .
Deus Ex Machina is the body , neo inside the matrix is the mind and his spirit brings out light in the darkness that Smith has spread.

At the funeral of his father, Ed Bloom (Ewan McGregor/Albert Finney), William (Billy Crudup) meets some of the people that his father mentioned in his stories. William realizes that his father's ³tall tales² were not complete lies, just exaggerations of true events and people.

The father is in the hospital, dying, he asks his son to tell him how he dies. the son tells him this elaborate story about how he breaks him out of the hospital and drives him to a river, where everyone his father has ever talked about is there. the father turns into the BIG FISH and swims away. it then turns to the real funeral scene. The son realizes that his father wasn't lying, just stretches the truth to make the story more interesting. Son meets all the people that the father talked about. The last scene has the son his wife and mother watching the son's child play in the pool with his friends telling the stories told by the father. Another interpretation is that the stories told by Albert Finney were lies and the funeral scene was made up by the son as one final story to honour hes father, who he realised he did love for who he was.
 
Jack died and became a member of the hundreds of spirits that will now haunt the next caretaker of the hotel.


Hence his inclusion in the photograph which prolly also includes some other former caretakers.
