The Chitauri attack also happened suddenly. The battle itself wasn't that long. The X-Men assuming they existed, would need to have gotten in their gear, gotten the Black Bird ready, and then flew to NY in time. The whole thing likely would have been over by the time they made it. People act like everyone in Marvel should have come for the Battle of NY, but fact is that unlike the audience and Avengers, NO ONE KNEW IT WAS COMING!!! That is why they didn't get involved. I am not saying you're saying that. It's just something people try pointing out as a whole, when it is not.
Not to mention that the Battle of New York was over in a matter of hours. Also one of the main things about Xavier's is that it's a safe and secret place for mutants. Their whole thing early on would be making sure no one knew about them and their goal is to help mutants not be superheroes. In fact that would be an awesome first few movies, the world learning of their existence and them deciding to use their powers for more than just protecting mutants but helping the world.
And it's relatively easy to say that they have remained hidden. If say only 10,000 people with the active mutant gene exist(a number that'll probably cover all mutant character Marvel's every created) and a smaller section of those 10,000 having visible mutations or incredible power, it's easy to over look in a population of 7 billion. You could also assume that Shield has encountered mutants but always assumes something gave them powers. Every superhuman in the MCU got that way by an outside force. Super soldier serum, gamma radiation, terrengenesis, etc. But the scientist simple had never considered that the mutant occurred naturally. It makes perfect sense.
I'm willing to bet the first film will be all about the public learning about mutants for the first time (thus explaining to the audience how they've stayed hidden) and the repercussions of the world finding out.
