MP4 audio problems

i know this isn't really the right site for this kind of question, but i figured i'd give it a try since there's always some one surfing here :)

I'm using Adobe Flash and After Effects (both CS3) to do some animation for a client. Despite my request for either mp3 or wav audio, they gave me mp4 format. Its causing me alot of grief:

When I play the mp4s in iTunes, everything is fine. But the second i import the mp4 into any other program, the last few seconds of audio disappear. I've tried various programs, flash, after effects, soundbooth, audacity, etc and this problem happens at the same point in the file each time, even when I convert it to something else. The only time this doesnt happen is when i play the file in iTunes.

Any one have an idea on what i can do to fix this?
 
I've only ever seen mp4's used for video, which makes sense since it's almost identical to Quicktime's MOV format. Because of this, .mp4a extentions have started being used to distinguish audio-only files from mp4 video files.

You can try renaming the file with an mp4a extension and see if that makes any difference with the programs you're trying to use. If that doesn't work, I don't see anything wrong with telling your client that the file is causing trouble, especially since they either ignored/neglected your request for more standard file formats.

If for some reason an mp4 is all they have, you can try converting the file to mp3 or wav using any number of file conversion programs.
