-The movie opens with the scene in X3 with Cyclops and Jean kissing and then after all that happens you see the X-Jet leave and you see Cyclops laying on another side of the lake unconcious when a shadowy figure aproaches and has a medical team take him to an helicopter and all you see of the shadowy figure are a red glow in his eyes.(hinting at Mr.Sinister)
Thoughts: Of course this is just a main outline of how i would like to see the big picture of it there can be alot of stuff added to the opening scene.

The U.S. Government Instates/re-instates the sentinel program and the mutant Registration program to keep mutants in tact and to keep tabs on them and also builds and isolated prison just to contain mutants(Island of Genosha ), the mind behind this is Bolivar Trask. This causes an Major Uproar throughout the mutant community causing rebellions/Riots all over the country and happening continuously.
With 100's of Mutants being taken prisoner each day and held at Genosha, Dr.Hank McCoy is still lobbying as the Representative of Mutant Affairs he trys to convince the Senate/congress(or whatever)that this is wrong and is against the constitution. After McCoy refuses to Register in the mutant Dr.McCoy is then stripped of his title and fired from the U.S. Government and is place under arrest and sentenced to imprisonment at Genosha, then they pass a ruling that Abolishes all mutant/human Affairs sponsored by the government.
The X-Men are at Xavier's Mansion attempting to maintain the legacy Professor Charles Xavier had installed by continuing the school for mutants to come and learn how to control their powers while also being in an safe environment. With the Worthington Family supplying the temporary funding for the school thanks to Warren "Angel" Worthington, the school can supply all the needs of its inhabitants. The young X-Men have stepped up into the role of teacher while in their own right they are still students themselves.
When The X-Men catch the announcement of the re-instatement/instatement of the sentinel program, and also the Mutant Registration propositions as well as revelation of the Mutant Prison on The Island of Genosha, Shock and Fear move throughout the Hearts of every mutant at the school, country and the entire world.

The meeting quickly turns sour when this idea is brought up and Wolverine has to calm down Storm before she tears the roof off of the house This causes The Gov. Officials to leave the premises failing to achieve its goal which was to have every mutant in the mansion registered.
As Storm and Wolverine talk about the Danger that lurks around them, they decide to call a team meeting with the other members. The Breakdown the situation and start to devise all kind of Back-Up and Escape Plans, security measures, just in case the mansion was to get raided again like previously. While in the middle of the discussions going on there is one person who stands out, Rogue, she sits alone, not saying anything at all. When all the talk has ended and everyone heads to bed for the night Rogue sneaks out of the mansion to the nearest bus station to take a trip to her home down south.
The next morning The X-Men discover Rogue has left the mansion but nobody has a clue to where she has gone, than they find a note laying on her bed explaining to them how she felt she needed to be at home right now. So The X-Men let it go, for as they as have a lot of other pressing issues that need to be attended to as well as other students who need to be watched over.
Wolverine explains to Storm how he needs to leave for a couple of days to see an old buddy of his to get some stuff that will help defend the mansion from any uninvited guest. So Wolverine takes off on his motorcycle and hits the road to visit his friend that goes by the name of Forge.
Lying, strapped onto an table in an Dark Room , Cyclops awakes to an single overhead light hanging above his head .He opens his eyes and finds out that his powers are not working as he struggles to free himself of his constraints to no avail, A door in the corner of the room slides open and in walks two armed security guards followed by a doctor in an White Lab Coat. Cyclops still not aware of his surroundings questions the doctor and the doctor then introduces himself as Dr. Nathaniel Essex, Head Of Research on The Island Of Genosha. He then goes forward and explains to Cyclops that Genosha is a island isolated from the rest of the world with the most technologically advanced/ maximum security prison ever created, designed to specifically hold mutants, from the most powerful to the weakest of mutants . After an heated debate between the two. Essex explains how he built the device, an Collar, that makes the mutants powers diminish when worn. Essex leaves the room and has the armed guards lock up Cyclops in the containment area in the research lab.
Riding down the highway on the bus, starring out the window like an empty soul, inside the head of the young mutant Rogue, she questions her ability to help the X-Men when it was time for another fight. After a long trip the bus finally pulls into the bus station Rogue gets off of the bus takes a look around than takes a deep breath and the sense of fresh air flows threw her body she finally breaks out a smile on her long face. As she walks threw the bus station she finds a cab and gives the driver directions to her house. As the cab pulls up at the house, the house its self looks to be deserted no sooner than a knock on the door she discovered it to be true. Feeling betrayed that her family would up and leave like that without telling her Rouge gets back into the waiting cab and tells her to take her to the nearest motel.
As Wolverine pulls up to an aging building that has clearly seen better times, he parks his motorcycle in the rugged street plagued by pot holes and broken concrete and other houses very similar to the one he approaches , he walks up to the doorstep of the house and knocks on the door nobody answers so he knocks again again nobody answers as soon as he trys to knock on the door an third time, the ground beneath him gives away and Logan finds himself falling down an slide of sorts as he releases his claws in an attempt to slow his rapid fall he finds out quickly that his claws are of no use seeing as how they cannot penetrate the walls. So as he comes spiraling out the end of the slide he hits the ground with an impact so hard that it causes him to be temporarily knocked unconscious.
As Cyclops sits in the very dimly lit confines of his cell in the research lab on Genosha he is staring out the window into the vivid night sky wondering what the hell is going on, he struggles with himself trying to recall the past few days events. As Scott sits and ponders the cell door opens up and there awaiting 2 guards and an prisoner as they announce to Scott he will have an new roommate they close the door and activate the lock on it. The prisoner lies on the rugged ground beneath him not moving nor saying an word. Cyclops moves in closer to capture an better look at the unknown specimen lying on the floor. As he approaches the body, the man quickly starts screaming out what could be taken as random words as if he was dreaming. Scott quickly taps him on his shoulder and suddenly the man turns around and grabs Scott and brings him closer to him, as he looks him in the eyes. He faintly begins to tell Scott that he needs to get out of here and he explains what they did to him in the experiment chamber. Scott takes an closer look at he mans face and noticed that he was extremely pale and had bruises and scars all over his face. When Scott ask the man where he got them he tells them they did it to him. As Scott lays the man back down on the ground to rest, out of no where an explosion occurs close to the Lab and shakes the whole building even the lower levels where the holding cells are.
