Yes if the consensual sex was based on a certain fact and you would not have done it otherwise, it's still rape by deception.

Let's say you go up to a girl and she's like "hi my name is Sheena", and you think she'd be good to go with a little Funky Cold Medina. Then you take her to your crib and everything goes as planned but when she gets undressed it's a big old mess and you find out Sheena is a man. That would be considered a rape by deception.
