Let's just get the obvious out of the way. The best choices for a villain are either Anton Vanko or Heinrich Zemo since one is the father of Whiplash and the other is the grandfather (father in the comics) of Helmut Zemo.

They're the two villains on the show who would presumably add the most to the show in terms of continuity so we can get some unanswered questions like what exactly happened between Whiplash's dad and Howard Stark and why Zemo has such a chip on his shoulder against the Avengers and SHIELD.
 
I don't think the timeline works yet for Anton Vanko.

I was suggesting Madame Hydra, but you didn't include an "other" option.
 
I had a story idea for Season 3 involving two Marvel villains: Sunturion and the Unicorn.

In this story, Unicorn (real name Milos Masaryk) would be a communist spymaster trying to steal American technological secrets for the Soviet Union and gather information on SSR members such as Peggy Carter. In addition, Unicorn’s bosses in the Soviet Union have ordered him to find and kill Dottie Underwood as punishment for failing in her mission for Leviathan back in Season 1.

Meanwhile, physicist Arthur Dearborn (Sunturion) has recently lost his funding for researching new energy sources because his employer, Roxxon Energy, suffered huge losses following the collapse of the Council of Nine (which Roxxon was part of) in Season 2. Now Dearborn desperately wants to find new funding for his research so he can give humanity hope for a more secure energy future. Eventually he is approached by Unicorn, who offers to fund Dearborn’s research into renewable energy on the condition that Dearborn use his research to construct a powerful new energy weapon for the Soviet Union. Dearborn accepts, believing that the Cold War is less important than securing humanity’s future, and it doesn’t matter to him that his employers (first Roxxon, and now the Soviets) are bad people. Eventually, of course, Peggy and her SSR buddies discover this conspiracy, and the story goes on from there.

I want to save Madame Hydra for AOS. Shield desperately needs a villian that can hold up to its hero in terms of depth, interest, and charisma.
 
Albert Malik as the leader of Leviathan (and maybe as Gideon Malick's father).
