I dont know if I agree with the bolded part. I never took that as she was 'about to burst through the water'. I just took that part as a way of showing what was coming next.

I've always taken the final scene as Jean Grey preparing to emerge from Alkali Lake, which also serves as an indicator of things to come. This notion is illustrated in the script presented in The Art of X2 book as well.

We're soaring over a series of majestic mountain ranges, now covered in green springtime life. Then, as we pass over the crest of one last mountain, flying into an immense valley, we hear it. HER voice. THE VALLEY has been filled in by a huge body of water--Alkali Lake. YOUNG TREES poke through the surface. The ruins of the dam are overgrown with nature. Deep under the surface, the lake begins to glow with an ethereal GOLDEN SHIMMER, as if lit from a fire within . . . The light grows BRIGHTER, building in intensity and power, and just as it looks like something is about to break the surface . . . THE END.

Or even better. That there is something mysterious in the lake, inhabiting its waters and swimming peacefully among them, waiting, searching, for something... waiting for the right moment or the right time when it can rise again...

Found another goof, remember the pic where Colossus is holding the kid on the couch? Check this out, I was watching the Xavier funeral scene and we see a couple shots of X-kids crying but then my eye caught something:
