Emotionally, I want to say Kitty/Piotr. Or even Scott/Emma.

But from a story perspective, Scott and Jean will always be the X-Men's most important couple. Everything else revolves around them.

Gambit/Rogue, hands down. Say what you will about the ubiquity of their relationship, but I truly believe that theirs is a classic tragic romance of the kind you just don't see anymore, and this pairing should endure as one of the greatest couples in Marvel history.
