I think Black Mask would be the bets choice for the main villain of the third film.
The villains in nolans series have always attempted to outdo Bruce Waynes own situation in each film:
*in BB, the villains were the seemingly "untouchable" mob bosses, a character inspired by -and using - fear, and finally Ra's, who takes Batmans own mission much further than the hero
*In TDK, batman is established, and the joker attempts to "out freak" him. Two Face, similarly is a vigilante, though without batman's rule(s).
*By Batman 3, the hero has become an outcast. At this point, black mask (a merging of freak and mobster) takes him chance to exploit batman's weakness - his status as an "bad guy"
Sionis appears on the surface a respectable, young memeber of gotham's elite (moreso than bruce can be, neccesitated by his callow "act" as Wayne). Sionis put a bounty on Batman's head for the good of the city. At this point, Sionis seems a (slightly misinformed) good guy. Unbeknowst to characters (and some of the naudience) he is actually a high ranking mobster, using a facade of respectability to kill off the hero.
I think riddler would be a good sidekick (a la Long Halloween) but the conflict between the elite of gotham and the noble outcast could be pretty strong
By the end of the film, black mask has his disguise burnt to face (as in the comics) signifying the point gotham realises who the true bad guy is
