You're kind of right in that a lot of the stuff people call "supernatural" is actually "natural", just poorly understood or not understood or perceived at all.
We as humans just haven't learned enough yet.

If you took an X-Ray machine, an atom bomb, a flash light and a computer back to Medieval times, they'd call it all "supernatural".

Actually, humans are naturally afraid of the dark, due to evolutionary psychology, thanks to our early ancestors. They didn't feel like walking out at night and getting their asses chomped on by a sabretooth tiger.

First off, if you mean the term "supernatural" as a reference to black magic, voodoo, or the occult, then yes they are real; even the Bible says that. Why else would Christians be advised to stray from witchcraft, unless it really existed? Various practices in this world are "pathways" towards evil, and the works of the devil. When God said "the wages of sin is death", He wasn't just referring to mortality, but death in all forms, including the spiritual.

However, I feel it is important to note that in a Biblical context, what Christ did (healing the sick by touch or command, raising the dead, turning water into wine) would probably be considered "supernatural" by modern terminology. I believe that demons and evil entities exist, but I also believe they've been defeated by the power of God. Demonic posession is real, but these days I think it's likely far more subtle than what Hollywood depicts. My own personal suspicion is that demonic influence may play a part in the actions of serial murderers, rapists, and/or molestors. I guess we'll never discover all the answers about such matters, until God says so.
