 Agreed. I don't think she knew the kid was Superman's but even if she did, it makes sense for her to say it's Richard's. Notice her tone when she replies to Lex's questions. She was trying to protect her son and give him a normal life as possible. There's no way she can do that if she were to tell Jason who his real dad was.
