As as Iron Man fan, I can say some of the best Iron Man stories have been the battles between Doom and Iron Man, Dr. Doom to me is Marvel's number 1 villian.

The Beyonder pre-retcon is the most powerful villain period.
Galactus is the most powerful A-list villain
Doctor Doom is the #1 villain (the largest presence in the MU)
Green Goblin is the most well-known villain.
Magneto I think has the best story/ most intriguing.
