The X-Men/Mansion can still exist. It's just a few mutants died. (It doesn't have to even be a big character that died, Jim said he left a lot of wiggle room in that regard).
They can obviously time travel, but I feel like just setting Deadpool in the 2020s (since the first film takes place over 5 years according to the shooting script and we don't get a specific year mentioned) would be good enough for us to naturally progress to 2029. Deadpool's shooting script even mentions the world looking "pre-post-Apocalyptic". Plus Cable has to come from somewhere back in time.
So there's ways to naturally integrate it. Not that they'll ever do it, but the pieces are more or less there I feel like to let it happen.
