I thought the ending was pretty clear. I mean, Clover was standing over them when they were in the tunnel and then everything was bombed to hell, it's kinda obvious that they killed it.

Godzilla would totally kick Clover's ass by the way, although he'd have to get a mega-flea bath to get rid of the parasites that he'd catch from her.
