I know that realistically, that isn't possible (outside of movies under Marvel Studio's control) because of legal issues surrounding the various studios that produce said movies. I'm pretty much purposing this question/subject for fan fiction reasons.
Perhaps my favorite episode of the 1990s Spider-Man animated series is the crossover involving the X-Men (the X-Men had previuosly made guest appearances on Spider-Man and His Amazing Friends back in the early 1980s):
Spider-Man Ep 17 The Mutant Agenda Part 1

Spider-Man Ep 18 Mutants Revenge Part 1
Spider-Man Ep 18 Mutants Revenge Part 2
I also love the fact that both Iron Man and War Machine (with Robert Hays and James Avery - the voice of Jim Rhodes in the first season of Iron Man - reprising their respctive roles) guest starred:
Spiderman Cartoon- Venom Returns Part 1
Spiderman Cartoon- Venom Returns Part 2
Spiderman Cartoon-Spidey meet Carnage part1
Spider-Man Ep 38 Carnage Part 2
Heck, Tobey Maguire and Robert Downey, Jr. even appeared together in Tropic Thunder, which just adds to the wishful thinking element.
