I'm thinking that Will's all barnacled up because Salazar and co. are technically his responsibility, so even though he's actively pursuing them and attempting to thwart their efforts, the magical forces that govern his life believe he's failed in his duty and must be punished. Salazar is back in the real world, but he didn't escape death the way Jack did, so he's a literal revenant. Will may be able to counter Salazar's powers if he can force a confrontation, but for whatever reason Salazar is staying ahead of him and if he gets the Trident, it's game over, man, game over.
And if Thwaites is Will's son, having Will undergo Bootstrap-style transformations (even following a similar facial pattern), and be "ensalved" to the responsibilities of the Dutchman while his son gets involved in the magical conflict, all of that would make a nice echo of Will's plotline in 2 and 3. And a thought occurs to me with "Henry": the simplest solution for why he'd use that name would be out of a rebellion towards his father, presuming he resent his dad for being absent, but there's a chance it could be an alias chosen to avoid the EITC and possibly Salazar's wrath as well.
