The end of DOFP implied that things are going to end differently.
Based on Lawrence's latest comments debating what they may do with Mystique may be pointless.I even wonder if Mystique will make it out of Apocalypse alive.

If the rumours are true...
They could have it that Apocalypse goes into hibernation at the end of this and awakens in the future with the post-credit scene being Logan and Ororo discovering he's re-awoken, follow that up with a future movie about that while continuing the FC cast seperately.

The question is what's the point of doing that exactly? having him wake up on the future apart from woo the future characters get to fight him now! It seems pointless putting him up against the past ones in that case, if they wanted to set up they could have very easy with Mr sinister for FC3 instead of throwing him into the 80s
Well it would be interesting for the characters to see him again in the future but they wouldn't really fear him if they were able to beat him years ago, so yeah...
